The wiring is already run. It is a 4 wire. It was done by the pool company when the house was built, but the spa is not coming from the same company. It is a Sundance Hamilton and is a 3 wire set up. Does this just mean that the neutral does not get connected or what is the deal with this scenario?

Yes. Just cap off the white neutral line at the spa.
