I recently upgraded my control system and would like to find out if it matters which line is connected to L1 & L2.

The loads are 240V pump and heater, 120V blower and ozonator. My main board is connected to a GFCI disconnect. The incoming lines from the disconnect are both black. If one of the lines was red then it should be connected to L2, according to the diagram that came with the control.

Does it matter which post they connect to (considering only post marked L1 & L2)?

As long as it's 240V, no, it won't matter.
